Below are science based things you can do & implement to better your digestion, both nutrition and lifestyle wise.

Enough vitamin D levelsVitamin D improves gut permeability, microbiome diversity and lowers inflammation. Vitamin D is responsible for the making of anti microbial peptides, basically making your own antibiotics. But don't just take synthetic vitamin D as this won't do much for your physiology. Synthetic vitamin D3 is poorly absorbed and utilized, so opt for something natural like cod liver oil (CLO) which also contains vitamin A that helps with vitamin D utilization.
ProteinThe most important macro for gut health is protein. Protein builds and maintains the lining of the intestines, and thus should be present in every meal. Best sources of protein are animal based. White meats like chicken, pork and white fish are in general easier to digest than red meats. Get adequate protein from eggs, milk, broth/collagen, fish, shellfish, and various cuts of meats.
SaltSalt consists of sodium and chloride, and chloride is the building block for stomach acid. This means that a low salt diet could lead towards low stomach acid; and when stomach acid is low, pathogens take over. Digestion starts with strong stomach acid.
FiberSome say to completely leave out fiber, while others say to include it. So what's the truth? Again, it depends on the individual. Some ethnicities need more fiber than others. This counts especially for warmer climates such as Mediterranean countries, West Africa and other tropical climates. For most western men from western countries, a little fiber from fruits and roots is okay for perfect digestion.
CalciumCalcium from raw dairy is key for healthy metabolism and digestion. Calcium aids in bile acid metabolism, excretion of fatty acid, and healthy gut microbiota. Calcium is also an anti stress mineral, one of which many don't get enough from in the right form.
SunSun improves every system in the body. The light of the sun is metabolic medicine. This is why sickness is more present during the sun deprived winter months. Same counts for digestive issues. Get several hours of sun exposure split throughout the day.
SleepA consistent sleep routine is foundational for preventing gut permeability and bacterial diversity. Those who sleep irregular or have a lack of it suffer more from leaky gut and other digestive issues. If you don't have regular sleep, then start going to bed earlier and a set time. Btw, the melatonin produced at night will protect your brain and balls during the sleeping hours against oxidative stress.
MovementMovement, any kind of it, speeds up the metabolism. The faster the metabolic rate, the faster the transit time will be. A fast transit time is key for optimal microbial diversity. Slow transit leads to fermentation and rotting of food, resulting in pathogenic bacteria to overgrow.
RoutineThe body loves routine, and especially your digestive system. Eating on set hours can tremendously improve ones digestion.
BreathingDeep breathing is one of my favorite strategies to switch from the sympathetic into a parasympathetic state, the state of the nervous system responsible for rest & digest. Stress doesn't only convert cholesterol into cortisol (instead of androgens), it also shuts down digestion, causing slow transit time.
